The Synod Assembly is the highest organ of the church. It makes decisions in all ecclesiastical affairs, unless the Institution of the Church (Church Constitution) or Inner Church Regulations (Bylaws), eventually other regulations, do not confer this decision-making to other church organs.
The headquarters of the church is made up from the secretariat and economical division. Its responsibility is to secure the church and its run from the point of view of representation as well as economy.
There is a whole range of organizations or projects working in the SECAC which participate with their specific contribution in the mission of the church.
Operation costs of the church are partially subsidized by the state, further they are covered by voluntary donations of the church members and from grants. The cuts in the state budget increase the relevance of voluntary donations of members of individual congregations.

The Bishop is responsible for the activity of the church as a whole. For a discharge of his office he is responsible to the synod assembly.
The Bishop is elected by the synod assembly as one of the ordained ministers in active service, who has served for at least 15 years in church ministry. The term lasts 6 years and the bishop can be elected, at the maximum, twice. He can discharge his function until age of 65 years.
At present the function of the bishop is executed by Mgr. Jan Wacławek.
